I think that no matter where you stay you will have a significant base of customers, whether it be Long Island, Manhattan or New Jersey. And you are coming at a great time of year, because you can secure the lowest hotel rates in January-February.
My personal recommendation would be midtown Manhattan as you would have a large population of people within walking distance to your hotel from their workplace. Plus you want to be close to the sights and be able to enjoy the city in your downtime as well. (??) At this time of year, you can get a 4-star hotel in midtown for $200 or less per night.
